I have no problem with an alligator flopping around on the deck of the 
ark.  If it were cold enough, they may have been sleeping most of the 
time.  And they did not have to be adult size, babies could have been 
kept in a relatively small box or cage.

I do not think that the dragons could have treaded water for over a 
year.  It wasn't just 40 days that it rained, it took a long time for the 
waters to receed.

It does.  And they couldn't.  The OverLord transformed himself into a 
large wall or water, not a planet-covering ocean, though I am sure He 
could have.
